Perhaps the plasma torpedo is designed to be "attracted" to the subspace field of a starship and somehow interact with the target's warp field to pursue it. It apparently closes the distance very slowly when doing so, but this hypothesis would explain how it was able to follow when the ''Enterprise'' ran away at "emergency warp".
