Perhaps he gave Darth Sidious/Palpatine crucial information about the expedition (maybe it was a Jedi secret?), and then Palpatine sent the young Thrawn to destroy it. The last possibility is that the Jedi purge could have already begun when the expedition is launched, and that this is just one of many attacks on the Jedi.
